There is *no* contradiction between the Vedanta and the varna system. They in fact re-inforce each other, like the Vedas reinforce the Puranas. The jatis fold to various extents in the varna system. There is essentially no hierarchy in the varna system - each varna had its own wonderful strengths. A sense of hierarchy has been artificially imposed by Hindu-haters. The Vedantic philosophy begins, after the Vedas-Puranas end. They explain the deeper meaning of the Vedas and Puranas, and have direct impact upon an individual's way of thinking. The whole society, ulitmately, can be thus Vedantic. The universality of Vedanta is never restricted by varna.
