I'm top posting, only to point out a few things.
I could take the Bible and cull the same sort of verses out of it. I could also take the history of Christendom and demonstrate the same sorts of justification for brutality, and have a page or two of small examples, and never even mention the Crusades. Try looking up Saint Augustine or Saint Thomas Aquinas for the theological justification for not only killing heretics (because they might pollute the minds of true believers and therefore threaten their entry into heaven) but for killing an entire town when one couldn't pick out the true believers from the heretics, because "God will know his own."
The problems with religion -- any religion -- mirror the difficulties of society at large. There are admittedly many in the Muslim world who see the struggle with the west in fervent religious terms -- as a real holy war. Which means, if we allow it to *become* a holy war, we have let the enemy set the terms of the engagement, and we become no different than him, willing to commit nearly any atrocity against humans simply by virtue of the difference in their beliefs. We *become* the thing we despise.

My 12 year old son has a friend who is Egyptian, and Muslim. He's a cool kid, and his parents are your basic doting immigrant parents. *My* faith, and the principles I hold dear, tell me that he's a cool kid and a good friend to my son, until such time as he actually demonstrates otherwise. Your notion would suggest that the first priority is that he's Muslim, and therefore suspect. Here's the rub -- if I *treat* him as though he's a valued friend and part of my wonderfully varied society, he's a lot more likely to be just that; and if I treat him like he's less than human because he's Muslim, he's likely to react in a way that confirms my negative buttessment.
