You can apply as many times as you can afford with no adverse effect buttuming the information in each application does not conflict.
With the "requirement" of the discharge papers - this is linked to Shedule 4 (public Interest Criteria) specifically 4001 and 4002. A letter from the forces stating that if you were discharged today, it would be an honourable Discharge, should satisfy 4001. 4002 is a bit more cloak and dagger.
4002 "The applicant is not buttessed by the competent Australian authorities to be directly or indirectly a risk to Australian national security."
It is not often that ASIO is described as a competent Australian Authority but that is another story. It is possible that ASIO will find that as you are currently serving in the RAF, that you would be a risk to Australian National Security. You could be a spy and pbutt information to the Brits that could undermine Australian National Security. But that is John Howard's job so I don't think giving you a visa is going to undermine Australia's position any further.
I would recommend that you apply, in the knowledge that there is some risk. I would also engage an agent who could confirm with the Character Section in Central Office Canberra, as to what their stance is likely to be.
