It shouldn't do. However you must show that you continued your relationship while apart. If you have emails, letters, phone bills showing you were in contact you should be ok. I don't think MSN, webcams or mics would be any help. You would need more proof than this.
If your partner or you also contributed to each others upkeep and you can prove it you should be ok. i.e you were renting a place (even though your partner was away) and your partners name was on the lease and they can show they paid for bills, rents... or vice versa you should be OK. If you have joint bank accounts and it shows both of you putting money in and out. This will also show. But I strongly suggest that you have LOTS of evidence of this during the 3 months apart. A phone bill and a few emails, may not be enough to prove you continued your relationship.
All you have to do is show that your relationship continued while you were apart. In your application I would include a letter stating this and show evidence that while apart you continued to be in a defacto relationship.
It may be worth getting your evidence proof of defacto checked by a immigration lawyer before you submit it. This shouldn't cost much as your just asking them to look at some paper work. The agents on this forum should be a good help.
